Bcuz that's the entire point of the story that your lead to believe your the hero of the story when the reality is your the villain. You murder an terrorize a family who were trying to save as many people as they could from an apocalypse they correctly saw coming.

They murdered, kidnapped, tortured and enslaved hundreds of people and destroyed countless lives for absolutely no reason. That the faggot was right about the apocalypse doesn't make him a good guy.

You can't save every soul the one's that were worth saving were saved the philosophy of Eden's gate to live a life free from sin with a family that loves you isn't a bad one. That's why I think the game is underappreciated the message doesn't connect with everyone who plays it.

Two things can be true.
The player is a bad guy in a way because he just sort of stumbles into murdering the whole cult without actually hearing anyone out.
Joseph's family murders and tortures a lot of people for little to no reason. They're undeniably bad people.
But Joseph IS right that the apocalypse was coming and the player ends up destroying what could have been a safe haven for hundreds.
But what kind of future is living under a family who routinely torture and murder people?

Its supposed to be a somewhat nuanced story. Taking 100% sides is just your dumbass being retarded and brainwashed.

There is no way for Rook to know that and no reason for him to believe Joseph is anything other than a murderous schizo. You show up in this place and all you see is a gang of cultist psychopath who immediately try to kill you and your people. You can't be expected to do anything that's not either fighting these cunts or leaving that shithole and never looking back, which the game doesn't allow you to do.
So no, the player is not the villain for doing the only thing he can reasonably be expected and allowed to do.

You hear Joseph out, who is an unapologetic sadist that doesn't even pretend to hide how much he enjoys torturing people.
You hear Faith out, who's so fucked in the head she wants to escape into drug-fueled bliss but doesn't have the decency to just kill herself so she's taking the entire population with her.
You hear Jacob out, who makes people kill each other for fun because social darwinism.

At no point do any of them say or do anything to show they are not insane and dangerous beyond saving. Joseph is the only one who seems to actually care about the well-being of the people, but then he went and allowed his siblings to do all that shit. He's no better.

The player comes to this land and immediately tries to capture Joseph. If they hadn't done that they would have been allowed to leave without any trouble. The secret ending shows Joseph would have let them leave had they chosen to just walk away. Hell even the sheriff wanted to leave them alone, the only one that didn't was the power tripping asshole fed.

Maybe try looking at this from the perspective of the character at the beginning of the game instead of your perspective at the end of the game.
There is no timeline in which Rook does anything other than try to arrest Joseph. He's not a villain for not being able to see into the future and see that Joseph is right. And he is not a villain for fighting his way through that hell to save his friends from a family of nutjobs who never, at any point, do anything to earn his trust.

The rookie is shown an hinted at time an time again throughout the game that Joseph is right an what determines whether Joseph will be right or not is his decisions. John tells him how the rookie thinks he is saving people but these people are already saved. Jacob tells him how he did everything Joseph said he would. Faith tells him how Joseph thinks he is the savior but it will be the rookie who decides whether or not he is right the rookie is a prideful an wrathful sinner who refuses to listen to reason.
