I doubt before this point anyone at Nintendo put any thought into how the stories really connected beyond some very simple threads.
This isn't what I took from TotK at all. I really enjoyed TotK's narrative. It's rare to see a simple old fashioned love story between two white heterosexual characters.
TotK is a tale about recovering from tragedy. Link fails to save Zelda in the beginning. He is hurting from the trauma. He is haunted by Zelda's ghost everywhere he goes.
Every shrine Link beats, every heart container he gets, it expunges a little bit of the pain from him. He heals.
In the final redemptive dive, he has a chance to save Zelda where he failed before.
It's so fucking satisfying and amazingly kino I don't know how Nintendo will ever top it.
The problem isn't the idea. The problem is the execution. Save the Princess stories aren't new and neither are stories of healing. The problem is that the meat of the journey makes no sense and events range from implausible to chronologically impossible.

Nintendo did have a lore doc that they followed up until Skyward Sword and the Dark Horse fanfics were released.
It probably wasn't super detailed, but they did have an idea for how the continuity was supposed to work until they eventually just gave up and let the fans handle it instead.

Zelda only had a "loose" timeline for several games following Ocarina of Time. Majora's is a direct sequel, but Twilight and Wind Waker clearly reference Ocarina as well as very "distant" technical sequels.
At most though, several Zelda games are directly related to eachother in that they are basically direct sequels (ALTTP/Oracles/Awakening. OoT/Majoras. BotW/TotK. WW/ST etc) several reference OoT and I think that's about really it.
The "official timeline" is 100% bullshit and doesn't even make sense in terms of the context of the "hints" in the games. Lancun is the only one that ever made a convincing time line imo.

The ending of Ocarina of Time is blatantly not a closed loop because Zelda sends Link back to before he first met Zelda, with the knowledge of what happens in the future, and the Triforce of Courage still on his hand. Twilight Princess references this with the story that Ganondorf was thwarted and arrested.
All the in-game time travel at the Temple of Time is a closed loop, but that was never what the split timeline was about.
