None of those abilities stop Ultron from casually punching Nimrod to death and having his 10,000 drones laugh at him from the sidelines while doing so. Or he could just hack Nimrod and make him into his slave. Nimrod got defeated by Storm hitting him with a single lightning bolt. Hell even Surge has defeated him on her own, and she's not even a meme "omega level" mutant. The only version of Nimrod that would be a threat to Ultron is the one from thousands of years in the future where he has adapted to billions of mutants and his power increased exponentially in X-Force. And even then, that Nimrod just managed to take over Earth and Apocalypse on his own almost defeated him. Ultron took over most of the Galaxy during Annihilation Conquest in less than a year. They're not even close to the same tier.

Because Mutants are associated with Magneto and his ilk's dogma of them being the next rulers of the planet that humanity should either worship or be killed by. And despite early efforts in opposition to this view, the X-Men have for the most part just started to agree with this notion, but are more happy to just wait out humanity's end but will still happily side with genocidal maniacs and terrorists because they share a singular gene.
They make almost no effort to be accepted by the wider public, and instead act like secretive assholes, so of course they will be treated as such. Ultron is logically flawed, but the only way he is defeated in his Adamantium body is by tricking him most of the time. Nimrod is nowhere near smart enough to trick Ultron and is less powerful in all areas. Nimrod has zero ways to win unless Ultron just ignored him for centuries while the latter powers up to match him.
