Lyn's more important for lyn mode, obviously, but IIRC she takes a bit of a back seat while ninian/nils become a bit more of a plot device in eliwood's mode.
If ninian were playable in more of the main game, then I would say her, but iirc she becomes playable only about halfway into the main game.
