i was there this spring and i'd say that's about accurate. there's still some cool stuff hidden there in the furthest reaches of very select stores but to get to them you have to go through building upon building of one piece dragon ball and jjk merch just to find something neat.

Tokyo is fine, lots of things to see and do. If you are travelling alone remember: There is no shame in going into a restaurant alone, especially in Japan. Other than that I would recommend Kamakura, its a short train ride from Tokyo and has some cool old stuff to see if you are into that. My favourite place in all of Japan is Shizuoka(city): Right between the sea and gree tea hills, it is such a great place to just be and walk through.
If you are heavily into weeb stuff, Akihabara is still fine, be sure to check the non maid thema cafes out in the Pasela AKIBA building. The FFXIV and MonHun ones are great.

Kyushu is a very, very different vibe from Honshu. It's more aggressive, I've been told to fuck off by Japanese on Kyushu, but also younger, feels a bit more dynamic, it's literally hotter.
The island is very beautiful, and Fukuoka is my second favorite major city in the country (Sapporo number 1!!!) and Nagasaki is just cool. A weird mix of western influence in a very distinctly Japanese way, less modern than Tokyo.
Also, that aggressiveness of Kyushu also means I've found people will just talk to you anyway.
If you rent a car, you can drive around and go to weird small islands. If you take the train, Kyushu puts an odd amount of money into it's trains and has the most fancy tourist trains. Check the JR Kyushu website if that's of interest to you.
Finally, Beppu is the hot spring capital of the country, and is super awesome.
Though, ahem, once again Hokkaido has the single most popular onsen in the country. It's hard being so hip up here.
