So is the same thing going to happen between 3D Mario and Donkey Kong now? Does every DK announcement mean that we aren't getting a 3D Mario and vice versa?

Yes, they are from back when Nintendo worked with this company named scarce and they helped them make DK games. They usually worked on DK but their last game for Nintendo was a title called Space Fox Travels featuring their OC Krystal as one of the big parts of the game.

it will really depend on how much DK sells. So far the threehouse gameplay videos of DK have less views than Metroid Prime 4's, which doesn't seem to be a good sign

People said they were upset Tropical Ape wasn't Prime 4, but they were not articulating their actual beliefs properly. People wanted games LIKE Metroid Prime, not Metroid Prime specifically. In the decade between Metroid Prime: Corruption and Breath of the Wild, Nintendo released almost nothing besides party games and 2D platformers, with the exceptions like Skyward Sword and Other M being flops and Mario 3D World's gimmick being that it was like a 2D platformer. Nintendo's lineup has diversified again and 3D Mario and 3D Donkey Kong are similar prospects that would satiate a similar audience, unlike the dichotomy of 3D Metroid and 2D DK.
It has been eight years since Odyssey and Mario's fortieth anniversary is in September. 3D Mario will be revealed or teased then anyways. The 2D Mario team launched Wonder and Pikmin 4 in the same year.

Wasn't Nintendo's Tokyo Studio originally in charge of making a new Metroid game? And they were dragging their feet on it for years. It seems like, Metroid was given back to retro and Retro handed off Donkey Kong to the Japanese studio in exchange...

There was an announcement that it was Bandai-Namco. But I guess handing back the IP to Retro freed them from making another Donkey Kong game, which left the IP open for Nintendo EPD Tokyo.

Nintendo only usually attaches themselves, as a publisher, to games. It will take until credits or, for a big game, a developer interview until we know who is making it.
It is almost certainly the 3D Mario team, but involvement from Next Level Games, Retro or Nintendo Software Technology is likely. Especially NST, they have history with DK, DK is more popular in the west, their final game as a relevant studio before being run down in the 2010s was destruction focused, and they co-developed Bowsers Fury.

If we don't get an Iwataless Asks interview in the next 2-3 months from EPD 8, with Kenta Motokura talking about putting together a new team to make a DK game it's safe to say 3D Mario team is doing this for now.
