I think that Homura becoming extremely possessive of Madoka to the point of acting against her wishes makes sense from the character development standpoint. She spent an eternity trying to save one person that showed her kindness, but then that person sacrifices herself for the sake of Homura and others. This means that they can't be together. Homura initially goes along with it, perhaps while harboring some regrets. THEN it turns out that it might be unsustainable because Kyubey can still mess with them, at which point she decides that she's just gonna go about it her own way. I really think that's what broke her. Madoka is too kind for her own good and that can lead to horrible outcomes together with Kyubey's meddling.
