put on the quickslot mod to rapidly change nades (flash, smoke, emp) and cyberware and you have ultimate crowd control to splatter them with weapons of your choice as they fight amongst themselves

The system is kinda silly but also you may think of it as how different it is from normal body.
Like yeah, full body replacement is way more drastic but overall you probably feel no difference except for feeling healthier and maybe even looking better.
But if you replace your eyes with some advanced large optics then it's a massive difference in your perception as suddenly you can see light spectrums your mind was never designed for and whenever you look in the mirror you see artificial cameras staring at you where your eyes used to be.
Then same for limb replacements for example, suddenly your arm can turn into a gun or blade with mere thought and you're well aware of that fact at all times, or using sandy and experiencing way more information that you ever should etc.
So in short, it doesn't matter how invasive the procedure itself is or how much body it replaces, all that matters is how different it is from just your regular body. If you can't really tell a difference between your normal body and augmented one it's fine even if 99% of it isn't your body anymore, if it gives you experiences your human mind was never meant to experience then you'll go crazy eventually the more shit you stack up.

However, given that kind of power, one would think they could have wanted V on their side, so an ending where they were "cured", but maintained super soldier abilities would have been tactically useful on several levels in the JC Denton parallel I was thinking (possibly with Johnny as Paul) Sure, they may have tried to exert some controls or safeguards to keep V on the leash (if these succeed or fail is another story), but having access to V, the Relic etc.. and possibly Johnny (who's presence or absence and in what form would depend on which variant down the branch, from him being obliterated with the removal, to being digitally present, being put in another body. If alive being somewhat linked to V's so neither one of them would be able to use their full power if the other one was not 'connected' letting NUSA have a check on either one of them going rogue) seems too big an advantage to waste.

I know the BlueEyes / Blackwall / NightCorp side is a "big" story progression but we could have seen more without the cut of the 2nd expansion. V being unique and useful seems to be the crux of most of the major entities from Arasaka to Militech/ NUSA, to the times that BlueEyes contacts them etc. Their work with Songbird (if they saved her instead of supporting NUSA etc) could give yet another reason for BlueEyes/NightCorp to contact him as useful, and extend an offering to work for them. V is obviously useful and powerful and would be an important vector in any potential AI war with the breach of the blackwall completely. Sure, they could want to use V as much as anyone else, but making the argument that V/Johnny/Relic are "closer" to being a RogueAI given what has happened to them , opening branches for different story conclusions.

If the game was more narratively dominated those moments really should have been marked with a shift in Vs behavior and dialogue. The game should really show us becoming more and more like Johnny.

DFTR is just the secret 'attack Arasaka alone' approach. The ending is you jacking into Mikoshi and then choosing what to do with your body.

It exists as a game balance thing for the tabletop, but why can't a person be just a brain in a robot body and be fine? As you said, not just GITS, but also things like PsychoPass or even games like AstralChain basically reference that the technology in each setting has a cost. Sure, even in GITS the Major is able to just be slightly muted, but there are so many others who are completely detached from humanity and become psychotic, sociopathic, or whatnot in one way or another. PsychoPass has a whole system where both the AI that runs the world pretty much is a giant collection of "abnormal" minds that are secretly incorporated into the matrix, and even after that there was the issue of people who could commit crimes without being analyzed because they were different enough and still appeared "normal" to the rating system.

Most of these settings have people with some exceptions for different reasons - be it an unshakable personal will, or some sort of maguffin, or some other circumstance - but otherwise the idea is that the tech (or pairing with another being, or magic etc) has a physical and/or psychological cost that most can only bear so far.
