The problem with lots of "it was all a dream" endings isn't inherently that the experience was fake, it's that it didn't feel like it mattered.

Pretty much the only time I remember when this plot twist was pulled off well was on Futurama.

the strength of a "dream" plot, which is where shit writing always stands out, is that it's a character study/introspection hidden in a "normal" story. what's going on in the "dream" needs to be an extension of the dreamer's mind, even if it's not immediately obvious until the end. a normal story that just goes "and then they all woke up" is indeed shit.

chapter 3's secret boss is the cat, and the cat is also a major overarching antagonist who extends well into the later chapters.

It seems that the method Toby uses is the same one Itoi uses. Make your characters goofy and quirky to make them endearing to you and then have that one moment of heartbreak or melancholy that grounds them and makes you feel.

The same thing happened in the bunker. Noelle learned snowgrave and accidently used it on dess. Dess was left behind in the bunker while kris and noelle escaped. Noelle blanked out and forgot everything (a worse version of the berdly blankout since shes a kid) kris still remembers and thus got depressed or distant.

When they entered the dark world the books turned into items which they then carried on them until the left the dark world where the turned back into books and landed right in front of them on the table.

all parts of a fountain being opened is silent enough to not even wake up a sleeping person

the smog of a fountain being opened is completely visual, yet would mask the knight if he just ran out of the room so he doesn't get warped as well

The problem with how the Knight did it isn't how he did it without Berdly/Noelle seeing him, it's who it can be since running past Undyne (or hiding somewhere in the libraries upper floors) takes out a handful of characters from being the Knight

kris can't have opened the chapter 1 fountain because dark worlds travel through open doors (see: 1) and the great door was only opened after the creation of the unused classroom fountain (see: 2) along with the knight's will being established as opposing kris and co. (see: 3)
as for the chapter 2 fountain, it's possible if you believe kris tore out their soul, plugged in the tv in the living room, went to the library, busted into the computer lab, turned on the public laptop to record themselves making the fountain, made a fountain using a significant amount of determination while soulless, went back to their house, ate an entire pie, left the knife in the tin and finally put the entire essence of their being back inside their body then went back to sleep

1. closet and lab absorbing light outside it, computer lab taking stuff from the server room in the back because the door is open

2. ralsei does not say lancer opened the door, but rather that he was able to come through because of the door opening. intro shows unused classroom fountain being a recent fountain made after the closet one. great door opens into a different dark world instead of an extension of castle town

The reason the Knight's Dark Worlds are only present in the Goner Maker timeline is because the Vessel made them. The Vessel controlled by someone else (likely the narrator who claimed to discard it) is the Knight.
An antagonist controlling our supposedly discarded Vessel has foreshadowing already in Rouxls using our supposedly destroyed Thrash Machine.

Genocide's theme works regardless of what order you play it in and even if you never play genocide at all. Its about suspension of disbelief and how removing it destroys the fun of the game. LV is an in universe representation of your detachment from the world and your role in it. Low LV, you play the role and treat the game as if its real, high LV its just a game, the characters and story don't matter, all that matters is that you see everything and make the number go up. Then once the game is expended Chara tells you to move on to the next game so the process can begin again. The low LV player becomes attached to the world and doesn't treat it like just a game, and is rewarded with his happy ending. Then if he tries to play again, he's presented with the choice. Reset to stay with the characters and see more of them, or leave them to their happy ending. Regardless of what they player chooses it still drives home this theme.

I have no idea what you would assume this. I am a firm believer that all stories should have a happy ending because reality has a happy ending and people need to know that. That said, the story of Undertale is only concluded after a Genocide run.

You didn't read homestuck. The universe was designed for the kids to play the game. If they didn't, it would have resulted in a doomed timeline and the extinction of all life within that timeline. Nanasprite explains this in one of the first Acts.
