It's intentional. You're seeing the exact reason why there are so many people in-universe that resent the Empire. The Empire is a liability to its subjects. It's weak, it holds them back, and it doesn't provide the protection that an Empire is supposed to. The prevailing theme regarding the Empire over several games is that it's dying out. An Avatar of Talos said so himself in Morrowind.

Hammerfell only lost the first round with the Dominion because the Empire forced the legions there (which were made up of local conscripts and thus the majority of Redguard warriors) to withdraw from the province to defend Cyrodiil, leaving it to get fucked. The Redguards and Nords did the bulk of the fighting in Cyrodiil and are the reason that Battle of the Red Ring went in the Empire's favor. They could have kept winning but the Empire's leaders were tired of fighting so just wanted a ceasefire, and they purchased it by selling out the subjects that saved their asses and did most of the fighting (banning the worship of the Nords' chosen god, letting the Dominion have half of Hammerfell). The Redguards then winning their own war shows that the Empire was just cowardly and actually weaker than the sum of its parts.

The Empire has done nothing to help Skyrim other than bribe its politicians and bleed the subjects dry by forcing them to get slaughtered in war, pay taxes, and then get murdered in their beds by Thalmor agents. There's a reason why the Morrowind refugee crisis and the Markarth Incident had to be resolved by Windhelm. Because the Empire wouldn't help its subjects. There's a reason why Winterhold is still just a depressing ruin. Because the Empire wouldn't help its subjects.

This is factually not what happened.
Hammerfell got the worst of the fighting in the Great War because it was the best landing place for the Dominion's armies. So the south got fucked when the Empire pulled all of its troops out of Hammerfell to defend Cyrodiil. That's why they lost the south. The war that Hammerfell fought was to reclaim territory the Empire had lost. They succeeded and forced the Dominion to accept a treaty. If you're going to argue that the Dominion was weakened by the Great War, then you'd have to accept that Hammerfell was weakened by the Great War because they saw the worst fighting and were hard-carrying the Empire alongside the Nords.

considering that the majority of Imperial troops are conscripts, these would have been local fighters and thus it was Redguards staying behind to defend their home instead of defending Cyrodiil

Hammerfell's secession happened two years later in response to the White-Gold Concordat

if those troops that deserted were still alive to help defend, then they would have been Redguards fighting for their homeland, which they would have done even if the Empire hadn't existed

It's not like Imperials from Cyrodiil were coming to help protect a province that just seceded. The troops deserted before the secession and they were most certainly Redguard conscripts.

The situation in Morrowind is special because Morrowind joined the Empire due to an armistice. They were uniquely not held to the same rules as the rest of the provinces because the Tribunal brokered a better deal.
