I think he may outright not fw Lightners outside the prophecy, maybe because they're a liability. The only real reason I can come up with for why Alphys would be the Knight is that she's trying to use the Dark Worlds to better her students. It would explain why she's so permissive with Susie and Kris, and why she'll send them together despite knowing Susie's issues. Still, a Lightner who's aware enough to create Dark Fountains should be aware of the Roaring and I don't think even Alphys is arrogant enough to try it.

For the supply closet, it could be that the mouth of the fountain is underground, part of the bunker, and it is extending vertically into that room like how the ch3 dark world will presumably extend up into Kris and Asriel's room.

A lot of people find interacting with people scary and it has nothing to do with those people actually being scary relatively to the average person. Interaction itself can be scary for people. Not knowing what to say or do. Not knowing how to say no.
At the Queen poster on normal route, Noelle remarks that Kris and Rudy are the only people she can say no to. On weird route she just hangs her head silently.
A big moment at the end of the chapter is Noelle saying "no" to Queen after finally understanding Queen's pseudo-maternal intentions and manipulation tactics. A lot of people have already observed Noelle's relationship to queen as a possible analog for her mother.
