If a setting takes place on a barren hell world where sunlight burns you to ash, is that innately a criticism of God because the light is bad? No.
In the changed context of a game's setting, the connections to God and the Church change with it to match the setting. If the night is treated as holy in the setting because it's when these magical cure all plants grow, then night would be seen as a representation of God and accepted as such by the player in that setting.

Dark can be portrayed as more neutral instead of pure evil and "primal" as in, more in line with human nature instead of the fake stoicism of light. But it never was portrayed as pure good.

Primal/chaotic is neutral, so someone already answered you: dark souls. Lot of games already portray light vs dark as not good vs evil, but order vs chaos, even a shitty gook game like Lost Ark does this. Warcraft does this. Although in warcraft, they still tend to portray sargeras and the void as intrinsically evil, admittedly. FF14 portrays this as light and dark are simply polarities. Most media that run off this trope have some kind of reveal where light and dark aren't intrinsically good and evil, especially the jap kind. As I said though, Dark souls is the best example. The subversion is actually in the plot which was genius, as you start by thinking fire and sun is good, but by the end you slowly start to realize you've been played and that dark = humanity.
