The Order was a pretty massive Sparda-worshipping cult, so them snagging the broken Yamato from the remains of Mallet Island isn't that crazy (bit weird that it washed up on Fortuna specifically though). It's not like anyone wanted anything to do with a broken Yamato. It'd take Vergil (or someone with his blood...) to snap it back in place, and Vergil was taking his sweet time recovering from his years of servitude in hell. It was practically a miracle that they happened upon Vergil's kid and got it fixed.

They're just really, really fucking tough. Dante is practically the strongest being on Earth and Vergil is his equal by the end of 5. LEGENDARY DARK KNIGHT genes + human half, I guess. The only thing that can kill Dante and Vergil at this point are each other, or Mundus if he ever comes back around. That said, Vergil was literally dying when he did get to the Yamato (Nero jobbed to a half-dead Vergil KWAB). Enslavement and defeat really did a number on him and years of regaining his mind and escaping hell almost did him in. He'd probably have been gone if he didn't split himself and have his demon half eat the yummy fruit composed of one gorillion humans.
