If you actually pay attention to the lyrics, it's all actual scripture, word for word. Up until Repentance Isaac did indeed die. But Repentance's final ending revealed it was just story time between Isaac and Dad of things Isaac doodled and his Dad narrated. Heart warming twist and good sending off for the story.

Isaac was ALWAYS dead, the game was ALWAYS about him escaping into his chest (or a "box") to live out his escapist fantasies where he could become powerful and important before he is taken from reality.
Isaac is really just a remixed, retold version of Time Fcuk, a game in which a person is permanently and repeatedly condemned to an escapist prison of their own making.
Edmund does say the final ending is left intentionally ambiguous, but I'd say it's pretty clear that it's Isaac letting go and imagining the voice of his father, the only person who really gave him a sense of comfort in his life.
