Since we know the lead writer came in after auditioning for VA then was later reallocated to the writer position, I'd wager the Creative Director already had the setting up and an good first idea of what the game was gonna be about (hint: he's a JRPG nerd), then later the lead writer offered something they thought was better based on what was already there.
