I think the game itself is specifically not clear about what is "bad" or not. It just presents the Player with a series of events and people and opinions and expects you to decide for yourself (hence the variety in endings).

I'm not saying NC isn't dystopian in some ways. It certainly is. But the blame doesn't lay entirely at the feet of the Corps. The country itself was run so poorly that entire states were able to break away and form their own federations, allowing Free Cities like NC to form and fester. Even after the NUSA reformed NC was able to retain its Free City status by allowing Arasaka to put military assets on location, effectively stonewalling the NUSA from sending in the troops less they provoke an international war.
Then you have the citizens of NC, those who choose the life of gangoons and scavs and such. They're just as much part of the problem as the Corps.

I didn't mind the story too much, but it definitely felt like two different games. Like they perhaps originally had it as just adventures with V and Jackie, developing the game around the possibility that they don't actually get Keanu Reeves at all. Then Keanu got back to them and they dropped everything, scrapped it and started over.
Endings though... yeah that was really upsetting. To me it felt like the panam ending was the only decent one if only because it was the only happy ending there is, even with the DLC it's still the only happy ending
to be honest though that also goes back to my other points about the game wanting you to feel powerless. Every ending gives you that feeling of accomplishment. V never gets a cure, Johnny never gets retribution (not fully), corpos are never destroyed, Night City never changes, and even in the best endings, V is dying, Johnny is gone, or both. The loose ends stay loose.
But that might be the point. Let's say all these things are resolved, then what?
If you let V live, you undercut the message that no one gets out clean
If the corps fall, you destroy the foundation of Night City’s lore
If everything wraps up cleanly, it stops being cyberpunk and starts being hero fantasy
