It is inherently different to play a specific challenge you're randomly tweaking than to have to play to a challenge which has been preset.
Games like FPS games need difficulty modes because players bring in different skill levels with them. They don't need it because customization is magically better, or even really because different people actually enjoy different levels of challenge that much.
There's other problems too; granular skill customization means that a player is disincentivized to say, improve in one area they're good at to compensate for another area they're bad at, compared to just changing the skill settings so that their weaknesses are no longer a problem.

I love Painkiller but I'm sorry it's designer can't talk about difficulty levels when his own game had a glaring fucking flaw in that department (you cannot play final chapter on highest difficulty mode, as in 'game ends after chapter 4, here's your ending, go away').

I think while the arguments hold up, the reason this is done is to water it down for the broadest possible audience. Video games are an extremely compromised form of media, more so than many others.
It actually is since it means that there is no specific vision that the developers intended for you to experience. It's all just mush where the game's challenge is distilled into sterile damage variables and nothing more. This kind of game challenge communism is what lead to boring games where you just go through the motions and consume content without challenging yourself in any meaningful way.
