They have to have a vested reason for being with you, either because your goals align, or just because you're a means to and end, anything is fine as long as it's a reason.

Have a short companion questline that centers around a medium sized (or major, but that's harder) arc they have, it doesn't have to affect the relationship dynamic, but it can and that is a bonus, it has to be important quest for the side character, and they have to be obviously passionate and invested in it, and the outcome has to be apparent for them from the perspective of the MC

The quest should feel like a milestone for the character, and if it doesn't they will be forgettable as a consequence - it's not about solving the problem they want to solve, it's about how the problem and resolution impact the companion.

Companion must have some moment where they are more vulnerable or open with the MC than they typically are

And possibly most importantly

Companions need to have rapport with each other, a large set of worldbuilding and backstory adjacent banter dialogue between every series of options is probably the best way to do this, and then a handful of larger setpieces and arcs between characters where it makes sense, but not every character needs to be involved in these.
