Unless you are playing a Thalmor agent, there is no reason to side with the Empire. There's only one instance of Tullius or the Legion trying to work against the Thalmor's interest shown in game and that's when he's trying to get you and Ulfric decapitated before Elenwen can free the latter to keep the war going. At no point does Tullius try to stop the Thalmor from executing or kidnapping anyone (usually to the Thalmor rape dungeon two floors below him in Caste Dour), and in fact HE RUNS COVER for them by telling people to not make a fuss about them doing it in the Greymane/Battleborn sidequest. It's been decades since the war ended and they have nothing to show for it.
