No reason to think of it that way. In return for some services to Mora, TLD gains access to vast forgotten knowledge leading to even greater power. TLD has already proven himself a bigger man and a better Dragonborn than Mirak. He can deal with Mora on a far more equal footing than Mirak did.

Hermaeus Mora doesn't have jurisdiction over TLD's soul and Miraak would've been folded by Alduin. All the Daedric Princes would be too scared shirtless of Akatosh to claim dibs on TLD's soul.
TLD at the end is busted lore-wise and I'm not sure what Beth was thinking implying HM is significantly above him. Going by lore, you can argue that TLD is on par with Daedric Princes but then it seems like Beth forgot their own lore when writing the DLC.

If he stayed a vampire, he could be ruling the Volkihar with the knowledge he's gained from absorbing Miraak's memories, or he fucked off to Atmora to try to unfreeze it. Him being a dragonborn might actually give him the ability to try to take control of the leftovers of the empire if he felt inclined. Or he tries to complete Miraaks plan. There are plenty of ways you can write him out of the plot. Heck I just chose the most retarded.
