Loads of games have nondescript or OC donut steel churches and temples as neutral or vaguely positive background organizations. Christianity less so.
I think this phenomenon come up because generally for religion to enter the limelight they either need to be opposing something or be the opposition along with it generally being easier to write in favour of the underdog. It's just the natural conclusion of storytelling devices.
