Ok. Most Final Fantasy also have churches that are dedicated to a God that are benevolent. The only one that changed that up was FF10. Phantasy Star has churches dedicated to the creator of the universe, which did so to trap the embodiment of darkness within it. Disgaea. Priests in that universe, if they are pious enough, actually get to become Angels after death and Heaven is an actually good place, even if a few angels turned out to be really scummy.
Then there is Grandia 2, where the Church WAS a good thing, but was slowly corrupted by the Dark God over thousands of years, until they started to actually try to reassemble the pieces of the dead God. The light God that they worshiped was completely dead after the battle against the Dark God. One of the few examples of a piece of a Dark God breaking off to become good because they fell in love.

Forgot but Monster Girl Quest and Paradox have good portrayals. Even the distant ones with fewer monster tends to be welcoming to them if they don't cause trouble.
