Hard to say... Right now the game feels a lot like LoLK or SFW where routing and grazing is a key to breaking the game, I feel like ZUN is trying to balance that fact with the game's higher than usual difficulty. So if he knows the game can be broken I'm going to assume he's gonna put at least one boss in attempt to drain player's resources. Historically that has usually been stage 5 with Rin, Shou and Clownpiece so I'm going to assume that stage is going to be the worst.
Stage 4 I'm expecting different patters depending on stone you chose so that's gonna mess up with memorization and routing.
Stage 6... hard to say but I expect something simple and then final spellcard that takes away your powers and creates final attack based on your chosen story stone like in HSiFS.

This is why 3D used to be largely a AAA area for a long time, despite DOOM, one the most crucial games for 3D engine development, being not that (tiny firm from memory).
