If you make water cold, it freezes. If you make it hot, it boils. The water doesn't have a preference, it just follows its nature.
Likewise, the Lifestream doesn't give a fuck about if humans live or die. It just reacted when the black materia was used and then reacted when the white materia was used. Both times it just cast the spell it was instructed to.

If you accept the theory that some NPCs state that the lifestream has a mind of its own, it seems like it was suicidal and half wanted humans to die, but was sort of on the fence and thus was willing to let meteor kill it.
