You are right that Ethan went to save Mia, so it makes sense for him. But as you also pointed out, Capcom gave the player a choice. At that point it doesn't matter what Ethan wants, because for most players it is not Ethan at that moment, it is the player, and what the player knows. And what the player knows is that Mia was into some shady shit even before the flashback sequence on the ship, attacked Ethan (and by extension the player) and has overall been of questionable worth. Zoe, on the other hand, has been helpful and a victim like Ethan (and by extension the player) of the infection.

I ended up choosing Mia, because, yeah, no shit, that is what Ethan would do, but to say I couldn't give 2 shits about Mia and she could have died for all I cared would be an understatement. It's obvious that even without the infection, and prior to the flashback, Mia was not 100% honest or trustworthy.
